The Warrnambool-raised athlete and teammate Simon Albury finished third in the 2000-metre race, just missing out on a spot in Sunday's A-Final.
Netherlands and Poland advanced, joining China and Great Britain which had already qualified for the medal race.
Ukraine and Italy finished one-two in the second repecharge to progress and keep their medal chances alive.
Ross, 40, and Albury, 39, were locked in a see-sawing battle for second spot - and a chance in the A-Final - in their repecharge.
The Australian pairing was third at the 500m mark before the Poles found themselves in trouble after a paddle hit a buoy.
It gave the Australians a chance to move clear in second. Ross and Albury led late before Poland duo Jolanta Majka and Michal Gadowski pipped them at the finish.
Ross and Albury, in their first Paralympics as a pairing, finished in 8.12.90 - 2.55 behind in third.
The Australians will compete in the B-Final, which will determine places seven to 12, on Sunday at 11.10am AEST.
Meanwhile, Camperdown's Josh Hose took to the court for two minutes and 19 seconds and scored one try in Australia's wheelchair rugby final pool game on Friday.
The Steelers lost to Japan 57-53.
Australia will play USA in a semi-final at 6.30pm Saturday night.
The winner will progress to the gold medal match on Sunday while the defeated will play-off for bronze.
Hamilton export Melissa Tapper lost her women's singles class 10 quarter-final on Saturday.
Tapper fell to fellow Australian Qian Yang in straight sets, 3-0.
She had split her pool matches, winning the first and dropping the second to set up a clash with Yang.
