Store owner Peter Hogg said a few gold rings with stones set in them were among the haul.
Mr Hogg said the thieves smashed the store’s front window and grabbed the jewellery before fleeing.
He was not in Warrnambool on Monday and said he would not be able to tell police exactly what had been stolen until Tuesday when he returned to the city.
Mr Hogg said the robbery had upset staff who closed the store for a few hours on Monday morning while they cleaned up the mess and the front of the store was made secure.
Mr Hogg, who has been a jeweller at the store for 20 years, said the store had also been a victim of a similar smash-and-grab burglary about 10 years ago
The window was alarmed and police were alerted to the theft.
The burglary was also caught on security cameras and the footage is being examined by police. Crime scene officers examined the store on Monday morning.
Warrnambool police Sergeant Chris Moloney said the burglary happened at 4.15am.
"Two men were in a 2014-15 grey or dark colored Hilux utility with a rear roll bar and snorkel,” Sergeant Moloney said.
“One exits the vehicle carrying something into the entrance of Gateway Jewellers while parked parallel on the east side of Liebig Street," he said.
"He returns and they then drive off down Liebig Street but return, park, smash the window at Sacks, remove items and drive off without lights operating north along Liebig Street," he said.
There was also a burglary at the Cobden IGA supermarket burglary overnight Sunday.
Details are still unknown at this stage.
