The train service was replaced by three coaches, which departed the Warrnambool station about 48 minutes after the scheduled 6am departure time.
A fourth coach departed Colac Station at 7.25am and dropped off customers as required to Melbourne.
The coaches arrived at Southern Cross Station between 10am and 10.25am, instead of the scheduled 9.31am arrival time.
A V/Line spokeswoman said the train driver discovered the fault which he was unable to repair before the scheduled departure time, affecting about 85 patrons.
The 7.20am Melbourne to Warrnambool train service was also replaced by coaches as a result of the fault.
V/Line engineers repaired the locomotive in time for the 12.08pm scheduled service from Warrnambool to Melbourne.
