After a positive COVID test among the drivers, health advice requires a number of drivers to isolate.
The infected train driver travelled to Gippsland and attended a Melbourne staff room while asymptomatic.
A V/Line spokesman said the driver operated services across several parts of the network but did not operate a Warrnambool line service.
Due to the amount of drivers impacted, several services were unable to operate to a normal timetable.
All classic fleet locomotive hauled services were cancelled on Friday, including all Warrnambool trains.
Coaches will replace all trains on the Warrnambool, Swan Hill and Bairnsdale lines for part of the journey.
Buses will replace trains on the Albury line for the entire journey.
Coaches are already replacing Seymour and Shepparton services for the entire journey and Echuca trains between Echuca and Bendigo due to planned infrastructure works.
On other lines, select trains will run, supported by coaches to shuttle passengers between regions and outer metropolitan stations to connect with Metro Train Services.
In some cases the fastest option for passengers will be to wait and catch the next available train service.
V/Line and the Department of Transport are working closely with the Department of Health to support the drivers and other staff affected, and we are exercising an abundance of caution in the interest of the drivers and our passengers.
Public transport continues to operate under a strict COVID-safe plan with deep cleaning every night and more than 500 hand sanitisers installed across the network.
Passengers are reminded that if they are leaving home for one of the five permitted reasons, masks must be worn outside of the home, including on public transport.
