Warrnambool police Sergeant Danny Wright said an offender gained entry to the property by forcing open a door.
"It appears the intruder was only able to gain access to an archive room," he said.
"Nothing has been reported to have been stolen. The clinic is on a very prominent corner near the intersection of Liebig Street and Raglan Parade and there have been offences previously committed at those premises."
Sergeant Wright said anyone with information about the burglary was requested to contact the Warrnambool police station or Crime Stoppers on 1800 333 000.
