Maher-Eustace have 53 winners from 216 runners while Waller has led in 49 winners from 371 runners for the season which ends on July 31.
Maher told The Standard the results are a testament to his hard-working staff after Wise Counsel and Muntaseera won at Caulfield and Namakwa was successful in maiden company at Tatura on Saturday.
"The stable is going great," he said.
"We're very lucky we've got great staff. They all work hard so it's wonderful to see their work rewarded.
"We finished second behind Chris Waller in the Australian premiership for the 2019-20 season and we'll be giving it a good shot for the 2020-21 title.
"We've got some very nice young horses like Wise Counsel and Muntaseera in the stable.
"The Victoria Derby looks an ideal race for Wise Counsel. He should keep on improving as he gets out in distance and Muntaseera should be improved on the back of her first-up win."
Waller won last year's Australian Trainers premiership with 279.5 winners from 2298 runs while the Maher-Eustace stable produced 271.5 winners in running second from 1517 runners.
Warrnambool galloper Begood Toya Mother failed to win back-to-back Rupert Clarke Stakes.
Begood Toya Mother ran 13th behind Behemoth in Saturday's group one race.
Fellow local trainer Lindsey Smith's two runners Achernar Star and Reykjavik finished fourth and fifth place in the $500,000 Clarke Stakes.
