SWVFA secretary Ollie Hodson said the decision was made at a board meeting on Wednesday night.
"Once the community sport restrictions were in for six weeks we knew it would be too close to the planned end-of-season date which was October 26 (both senior and juniors)," he said.
Hodson said it would be a tough ask for the soccer community to try and get seasons up and going again if allowed to.
"We don't know for sure what the next advice will look like if stage three restrictions are lifted," he said.
"Will community sport restrictions be lifted or not?"
Hodson said that uncertainty came into the decision to cancel seasons.
The secretary said the league may consider off-season competitions.
But he said it wasn't a priority at present.
"The possibility of off-season competitions is still there but we don't want to make any announcements until we've got advice from the state government," he said.

The league encompasses the Warrnambool Wolves, Corangamite Lions, Warrnambool Rangers, Stawell Pioneers, Deakin Dragons (seniors only), Hamilton Raiders and Portland Panthers.
The senior competition was to run from July 26 before the state government postponed the resumption of full-contact training and competition for athletes 19 years and over.
The juniors, which includes under 12, 14 and 16, played four rounds of matches before stage three coronavirus restrictions began.
Hodson said playing junior rounds was worthwhile.
"All the parents, clubs and participants were happy to have the four rounds," he said.
He thanked the SWVFA community and praised volunteers and clubs for their efforts.
Hodson said the board would continue to meet monthly and update the community on developments.
