It comes after some matches between Cobden and Terang Mortlake and Camperdown and South Warrnambool were postponed on Saturday due to COVID-19 risk.
The under 18.5 and under 16 football games were among those called off.
The HFNL said it had made the decision after being informed of a confirmed COVID-19 case at Trinity College Colac where some players from HFNL clubs attend.
The league is yet to make a decision on what will happen to the uncompleted matches.

Their postponement throws a spanner in the works for competitions with other clubs completing matches at all grades.
Woonton doesn't think the planned two-week finals series is necessary.
"With these games getting called off, I think it's going to be pretty messy at the end of the season when you expect to have a finals series," he said.
The Saints mentor believes it will be hard to make the competition fair now some games have been postponed.
"If they just scrap the finals and we play an extra couple of weeks of games, I think that's a good outcome," he said.
"Because everyone gets to play as well, even the teams that haven't made finals, they get to play another game.
"I think that's probably more important than a finals series."
