The accused was already on bail for two serious unrelated matters. He appeared in Warrnambool Magistrates Court on Wednesday morning, did not apply for bail and was remanded in custody.
No cash was recovered from the break-in at the Subway outlet which happened about 6am on June 12.

Early Tuesday morning a 36-year-old Warrnambool man was arrested after forensics linked him to the crime.
That man appeared in the Warrnambool Magistrates Court late on Tuesday and made an unsuccessful bail application.
He was remanded in custody to appear in court again on July 6.
Tuesday: A 36-year-old Warrnambool man has been charged with a burglary at the Subway restaurant in east Warrnambool and remanded in custody.
Detect Senior Constable Richard Hughes, of the Warrnambool police crime investigation unit, said the man was arrested in central Warrnambool about 4am on Tuesday morning.
The accused, originally from the Reservoir/Preston/Heidelberg area, was forensically linked to the break-in at the Subway outlet which happened about 6am on June 12.
The offender used an implement to force entry to the restaurant and steal a small amount of cash, causing significant damage to the glass doors and the electronics involving the cash register.
"There was a lot of damage," Detective Senior Constable Hughes said.
The man has also been charged in relation to an attempted burglary at a Lower Plenty liquor store at 5.55am on April 21.
Police allege he tried to enter the store using a crowbar.
The man was already on bail charged with offences including affray, making threats and assault with a weapon after an incident at Warrnambool's McGregors Road on December 27 last year.
He had been bailed to appear in Warrnambool court later this year.
Detective Senior Constable Hughes said the man was arrested Tuesday morning, interviewed and charged.
The man appeared in Warrnambool Magistrates Court later that day and made an unsuccessful bail application. He will appear in court again on July 6.
