The university flagged in April it planned to cut $300 million across its three campuses following losses of international students due to the coronavirus.
In a plan shared with staff National Tertiary Education Union Deakin branch president Kerrie Saville said Warrnambool was to lose six jobs, four in administration and two in its learning centres.
"There may be more than that but it's been really difficult to identify Warrnambool specific positions," Dr Saville said.
She said the university had also asked some staff to re-apply for their positions as part of a "spill and fill" restructure that put staff "in competition" with each other.
But Dr Saville said the union had now disputed those job losses with the Fair Work Commission and was waiting to see if it would intervene.
Deakin Warrnambool campus director Alistair McCosh confirmed the university had proposed to cut six positions.
"There has been no final decision made in the change management process," he said.
Mr McCosh said the university planned to make a decision next week on the job losses following a consultation period on the plan closing.
"There will be a decision on the way forward whether there will be redundancies or whether there won't."
