League president Michael Summers said the competition, which is based in South Australia but features one Victorian club, wanted to "stand as one".
Casterton-Sandford cannot return to contact training until July 13 under Victorian government coronavirus restrictions.
Cats senior coach Tom Renzi lives in South Australia and cannot travel interstate for training until border restrictions lift on July 20.
Summers told The Standard it was imperative Western Border league - a six-team competition based in Mount Gambier - needed to look after all of its clubs' best interests.
"We wanted to stand as one as a league and that was the decision that was made by the board," he said.
"We wanted Casterton involved as much as we could."
Summers said Western Border was committed to a junior season which will "hopefully start very shortly".
"They don't need a pre-season, they just want to get out there and play footy," he said.
The league features eight junior football and netball grades, from under 18s to under 11s.
Western Border's decision to abandon its 2020 senior season followed South West District and Hampden.
Mininera and District will make a call on Monday and Warrnambool and District next Wednesday.
