Incident controller Kevin Wilson said he believed the carcass was a juvenile pygmy whale.
An emergency alert has now been removed for the Port harbour that warned of increased shark activity.
Mr Wilson said authorities were liaising with traditional owners other agencies, including Museums Victoria to determine next steps.
Yesterday: EMERGENCY services have warned of increased shark activity after authorities found a whale carcass in the Portland harbour.
Incident controller Kevin Wilson said the Port of Portland altered authorities of the deceased whale on Wednesday afternoon.
He said authorities had secured the carcass and planned to remove it from the water on Thursday.
The carcass is believed to be less than three metres.
The Victorian Fisheries Authority warned people to avoid the area "within the confines of Portland harbour".
The incident follows a killer whale washing up on a Tyrendarra beach two weeks ago.
