Acting Sergeant Darren Hanegraaf said the ponies, valued about $1500, were reported missing by their owner from a paddock at the corner of Flacks Road and Henty Highway on Sunday.
The ponies are described as a grey colt, a bay mare and a strawberry roan colt.
"They were being agisted at the paddock, the owner has turned up and the ponies were gone," Acting Sergeant Hanegraaf said.
"There were no signs of how they were moved but a neighbour saw the ponies being rounded up and then transported by horse float," he said.
"We are pursuing a line of investigation but would request anyone with information contact the Heywood police station or Crime Stoppers 1800 333 000," he said.
