A V/Line spokesman said the Warrnambool-bound passenger train struck a person near the Pertobe Road cutting at about 11.45pm.
Police said there were no suspicious circumstances.
The V/Line spokesman said the person was struck and killed between 500 and 750 from the Warrnambool station, and passengers onboard the train were transferred from the site to the station.
The train was running more than an hour late after a Metro train struck a person near Laverton, causing delays along the rail corridor between Geelong and Melbourne.
The V/Line spokesman said the 5.45am Warrnambool to Melbourne service and the 7.22am Melbourne to Warrnambool service were both replaced with coaches.
He said it was hoped the next scheduled services would run as normal.
