A V/Line spokesman said the train from Geelong to Southern Cross, for the Warrnambool service, had to operate as a coach service after the line was suspended about 1pm.
The train continued to operate between Lara and the Marshall station at Geelong.
It comes as heat timetables remain in effect across the wider V/Line network due to hot weather.
The timetables reflect extended journey times due to trains slowing down as a safety precaution when the temperature is expected to reach 36 degrees or above.
The timetables will be in effect until at least Friday and include the Warrnambool train line.
