Warrnambool police Sergeant Stuart Revell said police attended at the Merri Street complex about 2am and found the 35-year-old woman and 33-year-old Warrnambool man in the clinic.
They were arrested and found to be in possession of medical prescription pads.
The woman was arrested, interviewed, charged with burglary and theft and released on bail.
The man has been charged with similar offences and was remanded in custody to appear in the Warrnambool Magistrates Court on Wednesday for a bail/remand hearing.
He is well known to police and officers are expected to oppose bail because of the likelihood of him reoffending.
"They were found in the clinic, the alarms went off and police members attended at 2am," Sergeant Revell said.
"They have been charged with burglary and theft after the prescription pads were located on them."
