Detective Senior Constable Ross Hatton, of the Warrnambool police crime investigation unit, said the man was arrested on Friday night in relation to unrelated matters.
That led to a search of his Merrivale home for stolen items, but police located the hydroponic set-up and five cannabis plants.
"It was a pretty tidy set-up," Detective Senior Constable Hatton said.
"He was arrested, interviewed, charged with cultivating cannabis and has been bailed to appear in the Warrnambool Magistrates Court during November."
In a separate case, police are seeking information from the public after the Mr Brightside Pizza shop in Banyan Street was broken into overnight Friday.
The offender caused damage forcing his way into the shop and then made off with cash.
"We are requesting that anyone who saw anything suspicious in that Banyan Street part of Warrnambool (on top of the hill) contact the Warrnambool police station or Crime Stoppers on 1800 333 000," he said.
