Portland District Health chief executive Chris Giles said the two women were transferred to the base today.
"Because we don't have access to an Intensive Care Unit at Portland, and people with COVID who are older or more at risk often need intensive care, we transferred them sooner rather than later," she said.
South West Healthcare chief executive Craig Fraser said each patient was in a "stable and satisfactory condition".
They are the second and third COVID-positive patients admitted to the Warrnambool Base Hospital.
At the start of the pandemic, the hospital cared for a person who had just returned from overseas.
As of Saturday afternoon the Department of Health and Human Services listed no active cases in Warrnambool, bringing the city's overall tally back to five.
The sixth case is believed to have been a Melbourne student with a Warrnambool address.
The Department has listed one case in Glenelg, with the two latest Portland cases comprising of a Portland resident and Melbourne resident.
Two active cases have been listed under Colac Shire, despite a third Colac resident confirmed with the virus today.
