AFL Western District commission, including chair Gerard Lucas, was thanked for its "contribution to football in the region" in a memorandum sent to leagues and clubs.
It is unclear what the new structure is and whether the board will be replaced.
The document, seen by The Standard, stated changes to the commission structure would include "AFL Victoria having representation on the AFL Western District commission".
"This will allow AFL Victoria to provide greater support and investment into the region for the future," it read.
"An advisory board will be established to assist and guide football decisions and issues, with representation coming from the local football and netball communities.
"We see this as a positive step to ensuring the betterment of AFL football in the region."
The memo said the overhaul was "in line with the recent investment into community football and AFL Victoria's commitment to a process of change to ensure sustainability of football in the region".
AFL Western District oversees five competitions - Hampden, Warrnambool and District, Mininera and District, South West District and Western Victoria Female Football League.
Warrnambool and District league is the first of the four to kick off its 2020 season on March 28.
The Standard is seeking a response from AFL Victoria and contacted Lucas for comment.
