The popular trail has been closed east of Mortlake Road, from La Bella Court through to Moonah Street, and will remain shut for the next two weeks.
Access to the trail is also closed from Glenbane Court and the Oak Court footbridge.
A Warrnambool City Council spokesman said only original sections of the 30 year old path were being replaced, even though the closure is close to the alignment of the recent flood mitigation works.
He said the path would be brought up to current council standards including the use of reinforced mesh, but will not be built-up, widened or realigned to prevent the path being flooded in the future.
Heavy machinery will be on-site to remove the existing footpath, before concrete works pour new sections.
The council asked people to obey all signage to ensure their safety.
Pedestrians are encouraged to use Moonah Street, Breton Street and Evelyn Court to bypass the closure.
The (Russell Creek) path will be brought up to current standards
