Warrnambool Sergeant Danny Wright said emergency services responded to the Timboon-Curdievale Road incident around 3am.
"There were two males involved, one riding a pit bike and another riding a go-kart on the main road," he said.
"From what we can tell it looks like they've collided head-on with each other. The whole thing is very unusual.
"We're still investigating the cause of the accident, both people were taken away in an ambulance prior to police arrival."
Sergeant Wright said police were still determining whether there was alcohol involved and believe the pair were known to each other.
"They were both riding what would be unregistered vehicles and it looks like extensive damage was caused to both judging by the debris left on the road," he said.
"It's strange, there's a lot more inquiries to be made.
"We've had an individual witness come forward but are appealing for any other witnesses who may have been in the area at that time to come forward with any information they have."
Anyone with information is urged to contact Warrnambool police station or Crime Stoppers.
