Merrett (427 votes) held off advances from fellow midfielder Dylan Shiel (389 votes) and dashing defender Adam Saad (376) to become the 20th dual medallist in club history.
Merrett, who won his maiden Crichton Medal in 2016, this season led the Bombers for average disposals, uncontested possessions and pressure acts.
He was also second for score involvements and clearances. "It's pretty humbling to look at the list and see the names who have won more than one," the 23-year-old said.
"To be in the history books of the Essendon footy club which is 150 years old, it's pretty special.
"It is very pleasing, but very humbling."
The Hampden league export was chosen via Sandringham Dragons with the 26th pick in the 2013 draft.
