Ward, who also works as AFL Goldfields general manager, will finish in the roles on September 13.
He had been working as AFL Western District's general manager since April.
He has accepted a job as Ballarat Greyhound Racing Club general manager.
"I will be leaving my role extremely grateful for the friendships I have formed and for the opportunities that the position has given me both professionally and personally," Ward, who has worked in country football for 17 years, said.
The AFL Western District Commission and AFL Victoria are advertising for a full-time operations and commercial manager based in Warrnambool.
The position will replace Ward's role in the region and head the commission and RAC operations in the Western District.
"The commissioners and staff at AFLWD are disappointed to lose a very experienced administrator and we thank Rod for wonderful contribution and support over his short stay with us," AFL Western District Commission's Gerard Lucas said.
