Camperdown's Lake Bullen-Merri, Lake Tooliorook, near Lismore and Deep Lake, near Derrinallum have re-opened after water quality tests found the blue-green algae to be within safe levels.
The Department of Environment, Land, Water and Planning (DELWP) confirmed on Sunday the lakes were again safe for recreational purposes.
"Recent water quality testing has confirmed that blue-green algae levels have fallen to within a range that's safe for human contact," it said.
DELWP said warning signs around the lakes were being removed and could again be used for swimming, fishing and boating activities.
Lake Bullen-Merri was deemed off limits from November 28 with the public advised to avoid all water contact, including swimming, fishing and boating and eating whole fish, shellfish or crustaceans from the lake.
