The league revealed three reserves players and one under 18.5 took the field unregistered.
The Blues’ reserves were stripped of premiership points for wins against Portland and Cobden and all points scored in a total of three games.
Their under 18.5s lost all points scored in games against Port Fairy and Terang Mortlake.
The league highlighted the fact Warrnambool fully cooperated during the review.
The club said the issue was the result of an administration error.
President Simon Perry said the club had learnt from the incident and moved on.
"We were just trying to field a team each week, and like a number of other Hampden clubs, it can be a struggle at times especially early in the season,” he said.
"That's not an excuse, it is just the truth.
"We realise there was an issue with the system and have now rectified that.
"At the end of the day the league has conducted its review, we have cooperated with the review, and accepted the outcome and now move forward."
