VicRoads south-west regional director Mark Koliba said a fault was reported about 6.45am Tuesday.
It's understood the lights were operating again at about noon.
Traffic at the intersection has been described at chaotic, especially during the Tuesday morning school/work rush.
Mr Koliba said that action was taken as soon as VicRoads became aware of the problem.
"As soon as we were notified that these traffic lights were down we immediately sent out a technician to reset them," he said.
"A defect with the lights meant that they went down again not long after being re-set, but we repaired the issue as quickly as possible.
"We apologise for any inconvenience to drivers while we were working to fix the issue," he said.
It's understood the light were initially reset, but due to a defect in the lights’ lamp control module card they went down again almost immediately.
The VicRoads appointed technician then replaced the lamp control module card and the lights were operational.
Tuesday: DRIVERS are being warned that the Warrnambool traffic lights at the intersection of Raglan Parade and Banyan Street are currently not working.
Warrnambool police Sergeant Chris Moloney requested that drivers be aware, slow down and approach the intersection with caution.
The lights are currently flashing amber in the light rain, which is making visibility difficult.
It is expected that workers will fix the traffic lights this morning.
The temperature at 7.30am was 7.5 degrees and it felt like 3.6.
Today’s expected top is 13 degrees and there’s a 50 per cent chance of showers on what is tipped to be a cloudy day.
