Detective Senior Constable Richard Hughes, of the Warrnambool police crime investigation unit, said the burglary happened between 3am and 6am Sunday.
He said an offender broke into the Hoddle Street school after forcing open a rear door with a tool.
"The offender then made his way to the admin office where he has broken a window to gain entry," he said.
"Once inside he has stolen a white money box that was locked and bolted to the floor."
The box contained a small amount of cash and 10 Bunnings $50 gift cards
Security camera footage is being examined by police.
Overnight on Saturday an offender also broke into Latte On High in Terang.
The intruder forced open a rear door, went to the office, turned the cash register upside down and removed $70 in cash.
"The offender has then attempted to gain entry to the shop by forcing open a door and attempted to smash through a wall," Detective Senior Constable Hughes said.
"The offender was unsuccessful in gaining entry to the shop area," he said.
