Warrnambool police Sergeant Tracie Kelly said the offender dropped an iPod which may assist investigators to identify him.
She said a male offender entered the school grounds through an unlocked gate just before 12.35am on Friday.
"He's gone to a portable classroom/music room, where he forced the sliding door open," she said.
"He's gathered some items and stored them in part of the building, including a violin case and speaker.
"An alarm sounded and police members arrived. They saw the male offender, described as being Caucasian in his early 20s, fleeing over the back fence."
Sergeant Kelly said the man dropped an Apple iPod and police were in the process of analysing that device.
"Crime scene officers will attend at the school this morning. Anyone with information is requested to contact the Warrnambool police station of Crime Stoppers on 1800 333 000," she said.
