More than 60 firefighters had to be called in to battle the fire at a single-storey factory on Camp Road, Campbellfield, which ignited shortly after 8pm.
The fire, which a Metropolitan Fire Brigade spokeswoman said involved fuel drums, was deemed under control around 10.30pm, but fire crews will remain at the site overnight, the spokeswoman said.
The blaze gutted the factory but did not spread to nearby buildings.
Trains on the Upfield line, between Coburg and Upfield, were suspended due to the fire.
"Replacement buses are on order, but may take time to be in position. Please consider alternative travel options where possible," Metro Trains said on its website.
The area around Camp and Sydney roads were temporarily closed, with people advised to avoid the area and police called in to direct traffic.
An updated Watch and Act alert was issued at 10.39pm to residents in Broadmeadows, Campbellfield, Fawkner and Glenroy, advising them to close their windows and doors and turn off their air-conditioning, due to the amount of heavy, black smoke in the area.

"Close all exterior doors, windows and vents and ensure that heating and cooling systems are turned off."
