V/Line crews transferred four carriages and the damaged locomotive, which bore the brunt of the collision, to Colac on Monday.
V/Line said in a statement that two 200-tonne cranes had to be used to transfer the train sections, which will be sent on to Melbourne.
Repairs on the track started on Monday evening, with tamping and ballasting work taking place.
On Wednesday afternoon and evening V/Line crews were due to run test trains between Geelong and Warrnambool to assess the repaired track.
V/Line has asked the community to be aware around level crossings and obey signs, particularly with the increased activity around the affected section of the track.
Trains should be operating again on the line between Warrnambool and Geelong by the end of the week.
