About 15 firefighters worked to contain the blaze at a house on Kingsley Court in Thomastown just before 4pm on Wednesday.
Ambulance Victoria has flown the woman, believed to be in her 60s, to the Alfred hospital, where she remains in a critical but stable condition.
Two dogs, two cats and a number of pet birds died in the fire.
"It's quite an intense fire with fire damage to seven of the eight rooms in the house," Metropolitan Fire Brigade spokeswoman Meg Rayner said.
