V/Line's revised schedule, which begins on June 21 for the Warrnambool line, will also include stops at Deakin University's Sherwood Park Station on every service.
The altered timetable for services departing Warrnambool mean some south-west residents might appreciate the extra sleep, but the last train out of Melbourne each week night won't arrive in the city until 10.44pm.
A Public Transport Victoria spokesman said the new schedule would be introduced as part of the completed Regional Rail Link (RRL), using new dedicated V/Line tracks into Southern Cross Station.
"V/Line no longer has to share the tracks with metropolitan trains from Werribee to the city, avoiding congestion when travelling in and out of Melbourne," they said.
"Warrnambool line customers will continue to have three services a day in each direction, with journey times similar to now.
"The changes mean trains may depart earlier or later so it's important that customers check the new timetable to see which services best suit their travel needs.
Warrnambool City mayor Michael Neoh said residents from Mount Gambier and Portland would find the new schedule more appropriate.
"People don't have to travel as early from Mount Gambier and Portland, but people who need to get to Melbourne around 9am will be inconvenienced for meetings," Cr Neoh said.
"I'm sure there would be uni students and potentially people who have to go to meetings who will be inconvenienced by arriving at 9.34am."
He said the arising problems would heighten the case for a mid-morning rail service.
"A fourth service will overcome both of those issues.
"We want to retain the early one but provide a mid-morning service - that would address those issues of people needing to get to Melbourne by 9am.
"The Minister for Public Transport did announce a public transport network review so we'd be hoping these issues, including a fourth, and long-term a fifth service, would be addressed with that review."
Colac resident Fred Slade said his wife used the train daily, commuting to work at a Geelong school.
Under the new timetable she would arrive half an hour later, forcing her to drive from Colac instead, he told The Standard.
"She's going to lose hours of class preparation time each week," Mr Slade said.
"We've only been in Colac for four years and one of the attractions in moving here was a train available at a good time."
Mr Slade said he expected the change to inconvenience many south-west commuters.
"Such a dramatic change on the south-west side of Geelong could impact a lot of people.
"There are a lot who travel but I'm not sure if they're aware of the changes.
"It wasn't a big public announcement."
The Public Transport Victoria spokesman said anyone travelling to Werribee from Warrnambool could make use of a new bus network in Wyndham connecting people from the new Wyndham Vale and Tarneit stations to key destinations in Wyndham.
"On weekends, customers will be able to enjoy more time in Warrnambool.
"The morning train leaves Southern Cross earlier so customers won’t be as rushed if they plan a day trip to the south west."
