The Seagulls trailed by 37 points at quarter time after South Warrnambool piled on eight goals with a howling wind in the first quarter.
But the Seagulls edged their way back into contest in the second term despite inaccurate kicking for goal before overpowering the Roosters against the wind in the third term. They led by four points at the last break and went on to win by 24 points, 14.16 (100) to 12.4 (76).
After quarter time, the Seagulls outscored South by 12.15 to 4.2.
Key forward Sam McCartney kicked three goals, ruckmen Jonathon Proud and Robbie Hare two each as South struggled to negate their height advantage in attack.
The Roosters were impressive in the first quarter with key target Tim Ryan and talented teenager Kyden Jarvis both kicking three goals.
The result lifts Port Fairy to three wins from its six matches, a win behind fifth-placed Camperdown, which suffered its second consecutive loss.
The Magpies were outplayed by the unbeaten Warrnambool, which stormed to an 86-point win at Reid Oval.
Terang Mortlake jumped to fourth on the ladder with its fourth consecutive win after an 11-goal win against Hamilton Kangaroos at Terang. Bloods key forward/ruckman Stephen Staunton was the difference, kicking 9.4 after taking 15 marks inside the forward 50.
In other games, Koroit newcomer Will Couch kicked a career-high six goals in the Saints' 89-point win against Cobden at Victoria Park. Veteran Chris McLaren was also prominent with four goals.
North Warrnambool Eagles kicked the highest score of the round in their 71-point victory over Portland. Dylan Parish (six goals), Ben Fleming (four goals) and best afield Sam McLachlan (four goals) shared 14 of the Eagles' 21 goals. Portland unearthed a talented teenager with Jesse Murray kicking four goals playing in the mid-field.
