About 60 passengers on the service had to be transferred to coaches, while the 7.40am service from Melbourne was also replaced.
The Pacific National freight service suffered mechanical failure near Camperdown on its return trip from Melbourne.
“The freight train broke down on a single section of track, which meant we could not get our train through,” a VLine spokeswoman said.
The line was cleared by the afternoon.
It is a setback after V/Line’s September performance figures showed 100 per cent reliability (services reaching their destination).
