Myer and David Jones were forced to evacuate customers and staff about 1pm on Saturday after a phone caller said a bomb was going to go off.
Police said the phone call to triple-0 caused a "massive disruption" to traders, with the mall closing for about two hours.
Police arrested a 39-year-old Collingwood woman about 12.55am on Sunday, and charged her with causing a bomb hoax, falsely reporting a bomb threat to the police and using a telecommunications device to menace.
She has been remanded in custody, and was expected to appear at Melbourne Magistrates Court later on Sunday.
