Chris Keilar kicked the sealer off one step with about two minutes to play as the visitors won 14.7 (91) to 12.12 (84) at Central Reserve, Colac.
James Keane had earlier giving Warrnambool and District the lead for the first time since the second term when he soccered through approaching time on.
In a remarkable quarter-by-quarter breakdown, Warrnambool and District kicked six goals to open the match and six goals to none to finish.
Warrnambool and District wingman Alister Porter was a deserving winner of best-afield honours while key defender Dean Scheetz was Colac and District's best.
But the result could have been much different. Colac and District had loomed the winner after dominating the second and third quarters.
The hosts turned a 25-point deficit minutes before the first break into a 27-point lead, with their half-back line particularly dominant.
Goal kickers Christian Kelly and Ben Cox were on fire while they had winners on every line.
But Warrnambool and District wouldn't relent, despite losing Rhys Raymond in the opening 10 minutes and coach Simon O'Keefe in third term.
Keilar started the comeback by kicking first goal of the last quarter after roving off a pack 15 metre out.
Porter then kicked the goal of the day, collecting a Colac and District kick out, weaving between three opponents and unleashing from 40 metres out.
Keilar delivered further hope after marking a Luke Duncan pass and kicking truly. Leatham Robe followed up with another major from a set shot.
The margin was back to one. Colac and District then had multiple chances to reply but could only muster four consecutive behinds.
Keane made them pay with an effort Socceroos coach Ange Postecoglou would have been proud of before Keilar iced the win with the sealer after a clever tap from Keane.
In other matches, a fast started paved the way for Colac and District win the senior netball, defeating Warrnambool and District 51-45.
Narelle Frith was best on court for the victors while Kelly Mullen was the visitors' best.
In the under 17s football, Warrnambool and District lost to Colac and District, 8.16 (64) to 9.3 (57).
Colac and District also took the honours in the 17 and under netball, winning 43-33.
Warrnambool and District's only win on the court came courtesy of the 15 and under side, which prevailed 49-47 after extra time in a thriller to open the day.
