Hamilton police said the 54-year-old man from Altona Meadows fell from his motorbike about 10.45am on Halls Gap Tourist Road.
The rider was conscious but hurt his collar bone in the fall.
An air ambulance airlifted the motorist to the Royal Melbourne Hospital.
Senior Constable Simon Fitzpatrick said the accident was a reminder to be aware of wildlife in area.
"Roos are everywhere so this thing can happen quite often, during day and night," he said.
"There might've been some burning off in the area so that may have created more movement in the roos."
