Emergency services were alerted to the fire at the property, on the Princes Highway south of Heywood about 10pm.
When firefighters arrived, the building was completely engulfed by the blaze.
The three-bedroom weatherboard home was destroyed and only a chimney remains.
The cause of the fire is not known. Police have guarded the potential crime scene overnight until a Country Fire Authority investigator and Portland police crime investigation unit detectives attend on Monday morning.
The farmhouse was in the process of being renovated and was to be rented.
Six CFA units from Heywood, Heathmere and Portland attended the scene until about 2.30am.
Heywood fire brigade incident controller Peter Sutton said firefighters had no chance of saving the structure.
It was the second south-west home destroyed by fire on the weekend, after a Woodford family lost their Caramut Road property.
